I wonder if it is normal that my System Idle Process is still using between 75 and 80 cpu ... So it sounds as though the hard-drive is the bottleneck, rather than the CPU. If you click the disk summary row it will given an indication of what processes are actively using your drives. It does Windows good to periodically have a proper reboot (which it may do naturally during things like automatic updates and software installations of course). All normally configured Windows systems will do this regularly. Interesting comment but where is Windows Search ?
He's as at home using the Linux terminal as he is digging into the Windows registry. I have checked to see if perhaps there is a background scan going on but no... Found it by using a program called Process Explorer to further inspect my processes. Indexing is very useful but might be hogging lots of cpu's (Google Desktop installed).

Run these scans from "SafeMode" if possible.For routine system maintenance, an excellent "many in one" (free) program is "Advanced System Care." - Hope these suggestions are helpful!
